"rocking the boat" means stirring up trouble. To rock the boat means to disrupt things, promote disharmony, make waves, pick a fight, causing trouble, disagreement ...
On a boat, if you rock it or cause waves it can go over and I think that is where the saying comes from.

The two phrases are similar in meaning, but not identical. It's possible that one could "make waves" and also "rock the boat." However, people who "rock the boat" are, by definition, inside the boat. A person who is rocking the boat is part of the stable situation that his actions are destabilizing. On the other hand, people who "make waves" might be inside by the boat, but they might instead be outsiders, creating instability for the people who are inside the boat - that is, insiders who are comfortable with things as they are. This idea is contained in the examples you give; note that it says "independent candidates" are making waves. The US has a two-party political system; independent candidates belong to neither of the two parties and thus are outsiders who, in the example, are "making waves" for the Democratic and Republican candidates. (This assumes that the reference is to American politics, of course.) In the second example, a newcomer has joined the inside group - boarded the boat, as it were. He is saying that, because he is new, he doesn't want to cause instability in an organization that he has just joined. He could also have said that he didn't want to "make waves." That phrase would work in this situation, too. This is one case where the metaphor is clear: Imagine a small boat on a pond. You can only "rock the boat" if you're in it, or at least standing next to it; but you can "make waves" that will destabilize the boat from anywhere in the pond.
